There is only one ferry route between Madeira (Funchal) and Porto Santo. The ferry takes roughly 2.5 hours from the harbour in Funchal to the harbour in Porto Santo. If the water is really choppy you can expect a few more minutes but for the most part it will always be around 2.3 hours between the two islands.
